2005:

Torchwood #004: One Rule
Set on March 26th, 2005. The Lord Mayor of Cardiff Roy Llewellyn was killed by the Auton invasion which reached Cardiff three weeks before, on March 5, 2005 (Doctor Who S01E01 “Rose”). A cover story was concocted to explain away the Auton / Nestene invasion as a “terrorist attack”. Such measures were previously taken for the first Auton invasion in the 1970s.
Ianto Jones works at Torchwood One as Yvonne Hartmann’s personal assistant, while fellow Torchwood One team member Rajesh Singh is monitoring something called a Void Ship (Doctor Who S02E12 “Doomsday”).
Torchwood Three consists of Jack Harkness, Suzie Costello and Toshiko Sato.
Yvonne says that on New Year’s Eve 1999 Alex Hopkins murdered the Torchwood Three team after going mad when he saw the coming change in the 21st century before committing suicide.

Torchwood #061: War Chest
Vernon claims that Torchwood is dead (as seen in Doctor Who S02E13 “Doomsday”), aside from a team in a “branch office” (as later seen in Torchwood S01E01 “Everything Changes”). Nisha claims Tosh has only been working for Torchwood for about a year but most sources suggest that Tosh had worked for Torchwood for 2 years at this point.

Torchwood #048: Lease of Life
In the course of the story, Owen breaks his leg and it is put in a cast, meaning this likely takes place in a gap where he has several months to recover and that the character can heal, which is something that he can’t do after S02E6 “Reset”, placing it before that episode. Additionally, Tosh is mentioned but there’s no mention of Gwen or Ianto, so possibly set before they join the team.

Rhys mentions that he and Gwen are trying for a baby, and Ianto is struggling to get Jack to say I love you, suggesting a setting very shortly before Children of Earth.
The story is bookended with the story of Ianto’s 2nd first day at Torchwood following his initial adventures which were retconned away.
